Some people would say that Japanese is so difficult to learn (if you ask me, English or any other languages are difficult enough). But when it comes to Japanese used in manga or anime, it seems more impossible to understand, because usual text books of Japanese never teach you such Japanese.
Actually varieties of Japanese used by natives are innumerable. It depends on gender, situation, who they are to talks with, where they come from. Besides, some manga or anime have created its original Japanese dialects. For Japanese beginners, such anime/manga cannot be good textbook of Japanese. If you somehow learned Japanese from these things, your Japanese would become “extraordinary” one.

However, how could non-Japanese tell that? How could they know such Japanese is not ordinary one? I had to say it’s very difficult. But recently very useful internet site has appeared for them. It’s “Japanese in Anime & Manga. (http://www.anime-manga.jp/)
In this site you can know the part of varieties of Japanese. There are some interesting language programs in it. If you have interests, you should try anyway.
